The Instituto de Botânica’s history began intertwined with the Jardim Botânico de São Paulo. This started in 1917. Naturalist Frederico Carlos Hoehne arrived. His mission was to develop a botanical garden. This would focus on studying medicinal plants. The Seção de Botânica was then created within the Instituto Butantã. Hoehne initiated the construction of the Jardim Botânico in 1928. It was located within the Parque do Estado.

In 1938 the Seção de Botânica evolved. It became the Departamento de Botânica. Its construction began in 1940 within the Jardim Botânico. Two years later in 1942, it officially became the Instituto de Botânica.

The Instituto de Botânica has a rich history of scientific research. Its work spans diverse areas. These include mycology, phycology and bryology. Also anatomy, palynology and ecology. As well as physiology, biochemistry, seeds and ornamental plants. It also focuses on the restoration of degraded areas.

The Instituto de Botânica is linked to the Secretaria do Meio Ambiente do Estado de São Paulo. It conducts and disseminates scientific research in botany. It trains scientists. It advises on state environmental policy.

The Instituto de Botânica is located in the Parque Estadual das Fontes do Ipiranga. This is in the Água Funda neighborhood. Its structure includes a biological reserve and the Jardim Botânico de São Paulo. The Instituto also manages two other conservation units. These represent key biomes of the state. The Mata Atlântica is represented by the Reserva Biológica do Alto da Serra de Paranapiacaba. The Cerrado is represented by the Reserva Biológica and Estação Experimental de Mogi Guaçu.

In 2021, the Instituto de Botânica was incorporated into the Instituto de Pesquisas Ambientais IPA. This joined it with the Instituto Geológico and the Fundação Florestal. This unification aimed to consolidate expertise. It would promote interdisciplinary action in the environmental area.
