It was initially located on Calle Wright now Antonio Vasquez Street. Reverend George Wright served as its first pastor.

The church owes its name to the Boys Dormitory. This dormitory was named in honor of Rev. Dr. Francis Ellinwood. In 1932 a concrete church building was erected at this address. Its design showcased Neo-Gothic and Romanesque styles.

During the Battle of Manila in 1945, the church played a vital role. Electro-type plates used for printing Bibles were hidden here. These plates belonged to the American Bible Society. In 1948 the United Church of Christ in the Philippines UCCP was founded here. It represented a union of various Protestant denominations.

A new larger sanctuary was completed in 1956. Architect Cesar Concio designed it. The Ellinwood Malate Church also hosted the UCCP Constitutional Convention in 1972.
