Richard Cardinal Cushing founded the seminary in 1964. He saw a need for such an institution. Pope Paul VI explicitly blessed its creation. Pope St. John XXIII National Seminary became the first of its kind in North America. It specifically served men entering priesthood later in life.

In 1972, Massachusetts chartered the seminary. This charter allowed it to grant the Master of Divinity degree. By 1983, the seminary earned accreditation. The Association of Theological Schools recognized its quality.
